1. Change orbplus.sh to orbplus.command so startup is by double click in macosx

1. Change default output directory to $HOME/orbplus.output/orbplus-DATE. It is annoying to have so many orbplus output directories in the $HOME directory.
2. Change default location of pymol to be /usr/local/bin/pymol.
3. Numerous updates to the documentation. The documentation is tailored the open/close problem and we will rectify this once we have included other examples (eg, binding affinity).
